Folding and Unfolding

چکیده

The results of this thesis concern folding of one-dimensional objects in two dimensions: planar linkages. More precisely, a planar linkage consists of a collection of rigid bars (line segments) connected at their endpoints. Foldings of such a linkage must preserve the connections at endpoints, preserve the bar lengths, and (in our context) prevent bars from crossing. The main result of this thesis is that a planar linkage forming a collection of polygonal arcs and cycles can be folded so that all outermost arcs (not enclosed by other cycles) become straight and all outermost cycles become convex. A complementary result of this thesis is that once a cycle becomes convex, it can be folded into any other convex cycle with the same counterclockwise sequence of bar lengths. Together, these results show that the configuration space of all possible foldings of a planar arc or cycle linkage is connected. These results fall into the broader context of folding and unfolding k-dimensional objects in n-dimensional space, k ≤ n. Another contribution of this thesis is a survey of research in this field. The survey revolves around three principal aspects that have received extensive study: linkages in arbitrary dimensions (folding one-dimensional objects in two or more dimensions, including protein folding), paper folding (normally, folding two-dimensional objects in three dimensions), and folding and unfolding polyhedra (two-dimensional objects embedded in threedimensional space).

How do chemical denaturants affect the mechanical folding and unfolding of proteins?

We present the first single-molecule atomic force microscopy study on the effect of chemical denaturants on the mechanical folding/unfolding kinetics of a small protein GB1 (the B1 immunoglobulin-binding domain of protein G from Streptococcus). Upon increasing the concentration of the chemical denaturant guanidinium chloride (GdmCl), we observed a systematic decrease in the mechanical stability...

Is protein unfolding the reverse of protein folding? A lattice simulation analysis.

Simulations and experiments that monitor protein unfolding under denaturing conditions are commonly employed to study the mechanism by which a protein folds to its native state in a physiological environment. Due to the differences in conditions and the complexity of the reaction, unfolding is not necessarily the reverse of folding. To assess the relevance of temperature initiated unfolding stu...

Multimolecule test-tube simulations of protein unfolding and aggregation.

Molecular dynamics simulations of protein folding or unfolding, unlike most in vitro experimental methods, are performed on a single molecule. The effects of neighboring molecules on the unfolding/folding pathway are largely ignored experimentally and simply not modeled computationally. Here, we present two all-atom, explicit solvent molecular dynamics simulations of 32 copies of the Engrailed ...

Folding and Unfolding Simulations of a Three-Stranded Beta-Sheet Protein

Understanding the folding processes of a protein into its three-dimensional native structure only with its amino-acid sequence information is a long-standing challenge in modern science. Twohundred independent folding simulations (starting from non-native conformations) and twohundred independent unfolding simulations (starting from the folded native structure) are performed using the united-re...

"New view" of protein folding reconciled with the old through multiple unfolding simulations.

Twenty-four molecular dynamics trajectories of chymotrypsin inhibitor 2 provide a direct demonstration of the diversity of unfolding pathways. Comparison with experiments suggests that the transition state region for folding and unfolding occurs early with only 25 percent of the native contacts and that the root-mean-square deviations between contributing structures can be as large as 15 angstr...

Revealing a concealed intermediate that forms after the rate-limiting step of refolding of the SH3 domain of PI3 kinase.

Kinetic and equilibrium studies of the folding and unfolding of the SH3 domain of the PI3 kinase, have been used to identify a folding intermediate that forms after the rate-limiting step on the folding pathway. Folding and unfolding, in urea as well as in guanidine hydrochloride (GdnHCl), were studied by monitoring changes in the intrinsic fluorescence or in the far-UV circular dichroism (CD) ...
